If C:\Program Files\jv16 PowerTools 2009\Backups\_StartupManager contains only the two subdirectories for the two tasks you disabled and a file named MainIndex.dat, it is safe to delete the entire _StartupManager directory with windows explorer.

Then they will say YES when you start the PT Startup Manager.

Indeed. And starting from the next version (which is probably PT 2010 Beta1) the program will warn the user if he is attempting to disable or delete any important looking program with the Startup Manager.
