After your installation of the current version of PT 2009, you can install any new builds right over the top of the existing PT 2009.

Yes, you should be able to remove PT 2008 via Control Panel>Add and Remove Programs (Vista- Programs and Features) without doing any harm to PT 2009. Keep in mind that you can re-install PT 2009 right over the top of itself if something does get removed when uninstalling PT 2008.
I am assuming that when you installed PT 2009, it created its own jv16 PowerTools 2009 folder under C:\Program Files (the default installer location for PT 2009).
