I've never seen any such problem within a single session of PT. However I do have a problem that worked better in older versions (and don;t ask me when it changed, I didn't really notice).
Back then, you didn't have to manually "mark as new", because if it (the program or whatever) was unchanged the next time you started PT, it would then automatically show as old. Now it seems it stays new forever, until you manually change it.
