While running registry cleaner, Windows stops and reboots. Windows says that a device driver installed on my computer caused this. I am able to run the Registry Cleaner while in safe mode. Does registry cleaner give an accurate reading of what registry items should be removed while in safe mode?

Yes it doesn, there's no harm done if you run the Registry Cleaner in safe mode.
