jv16 PT 2006 ver 1.5.2.338 and Windows Desktop Search

Does anybody have some information that jv16 PT 2006 after normal (not agressive) Registry cleaning breaks (destroys) MS Windows Desktop Search index file. That happend to me today and I had to rebuild the index file all over again.

If it's true, will it also happen with the newest release (342 I think?)
