In the main window, you can click Show and select a tool subset, then resize the main window manually. PT 2006 beta3 remembers the subset, but forgets the window size.
PT 2005 remembers both, so this is a bug. Automatic resizing to fit the subset would be a feature request (or a version improvement? :) ), so I won't mention it here.
