In my opinion, Build 5.0.0.675 is significantly dangerous without the ability to add items to the Ignore List and with the lack of certain honoring elements that are already in the ignore list.
You can still add items to the Ignore List by editing it from the Settings. The option to add items to the Ignore List by Right Clicking the System Cleaner results will be added back as soon as possible.
However, the Ignore List should be honored in all cases. Can you give an example of ignored data that is not being honored?

In addition it is a bit spooky that the GUI when running System Cleaner scan shows 250-300 items found when the scan is 99% complete and then only displays a 20-30 items when the scan is completed. The user has to wonder if jv16 is going to delete a bunch of items "behind the scenes" that aren't being displayed in the final summary. This anomaly started with build 668.
That is an interesting find! I'll have to see if I can find what causes it. It's naturally just a cosmetic issue, the program does not ever delete anything without user's consent. Thank you for reporting!
