How does the Software Manager work with uninstalling?

I assumed the Software Manager removed programs in the same way that WindowsXP's Add/Remove Programs did. But when I tried it today with three different programs, it only removed the ENTRIES from A/R Programs, but not the programs themselves.

Only after I restored the backup that Software Manager made and then used WindowsXP's A/R Programs could I actually get rid of them.

Do I have something checked incorrectly?
