I don't believe any version of PowerTools has ever supported a search on file or folder attributes.
I'll add a feature request for PT2009.
In the meantime, WinPatrol (http://www.winpatrol.com/) has a "Hidden Files" tab. I don't know how complete the list is, and it doesn't show hidden folders.

WinPatrol shows mostly legitimate system files located in folder \windows\system32 ... etc
By default, Hidden Files are not monitored in real-time by WinPatrol.
Some programs may exist which routinely created and delete temporary files which are set as Hidden.
If Scotty monitors Hidden files in real-time it could drive some users of these programs crazy.
However, if your system is infected the occurance of a hidden file won't be the only indication.
If Scotty alerts you to new malware in your Startup Programs list or IE Helpers it would be a good time to review the list of Hidden files.
Some time ago i could locate a hidden file with JV pt 2008 that i could not find via Windows Explorer
I needed to detect this file for a change in an option that was hidden from the user interface.
